That's what it did in the movie, it returned to the Sea Temple, and in Pokemon Mystery Dungeon 2, where it returned to your starter's hideout where it was born after the game.

Mew is the answer. Mewtwo can't learn Transform. Technically Smeargle can, bringing the total number of Pokemon to 3, but I said 'stronger', so meh :P
