I think that would be an interesting plot point. Have a Gym Leader use a legendary - like, a HOLY CRAP SUPER TOUGH Legendary. He uses it as his trump card. It's, like, twenty levels above all of his other Pokemon. Then, when you beat him, he hangs his head in shame. "Well, you showed me. I'm not fit to carry with me. I need to train - and learn to rely on my own skills. I swear, I'll release it as soon as possible - but first, I'm honored to give you the Badge!"
Holy crap, what a great idea. We could do away with all the lame Team somethings that want to take over the world with legendaries and introduce one of these twisted mind Gym Leaders. Maybe you're gonna have to purposely lose to him once for the story to continue and stuff(hey, it's been done before in other RPGs, it's a common trick).

The manga is AWESOME. Surge, Koda, and Sabrina got the legendary birds because they actually worked for Team Rocket. Pryce was the leader of Neo Team Rocket which is how he got the birds. Giovanni, well, he's too badass NOT to have a Deoxys.
Plus, did you expect them to adapt the game's story? I mean, jeez, the game's story barely works for a VIDEO GAME.

I still don't understand why each character is named after the game version. Red was the hero of the RB series, Gold was the hero in the GSC series, and Diamond is apparantly the hero in the DPPt series. WTF
...because that's how it works in the games. Or worked, at least. Red is the main character of Red and Blue, with Green as his rival's default name. Gold is the main character of Gold and Silver; Silver is his rival. They stopped that for Ruby and Sapphire, though...
